Ambientato nel XXI secolo Ghost in the Shell è in superficie un thriller di spionaggio futuristico che segue le imprese del maggiore Motoko Kusanagi, membro della Nona Sezione, una squadra speciale di operazioni in incognito della Commissione nazionale di pubblica sicurezza giapponese specializzata nel combattere crimini legati alla tecnologia. Sebbene tecnicamente sia pari grado agli altri membri, Kusanagi ricopre il ruolo di leader della squadra e viene solitatamente chiamata maggiore a causa del suo passato rango nelle forze armate. È in gran parte robotizzata, un cervello umano in un corpo artificiale capace di imprese sovrumane e specializzata per il suo lavoro.

L'ambientazione di Ghost in the Shell è distintivamente cyberpunk o postcyberpunk, simile a quelle della Trilogia dello sprawl dello scrittore di fantascienza William Gibson, sebbene l'opera di Shirow sia maggiormente focalizzata sulle ramificazioni etiche e filosofiche della fusione tra l'umanità e la tecnologia. Gran parte degli uomini sono collegati alla rete, a cui possono accedere non soltanto mediante terminali fisici, ma soprattutto attraverso impianti situati nel loro stesso cervello. Diversi uomini sono diventati cyborg, ovvero esseri in parte organici in parte robotici. Quello che differenzia un cyborg integrale da un robot è la presenza di un cervello umano e del Ghost, ovvero dell'anima, qualcosa di intrinseco e inspiegabile che permette agli uomini di "sentire" sensazioni particolari. Il Ghost è l'istinto non mediato dai calcoli. Lo sviluppo dell'intelligenza artificiale ed un'onnipresente rete computerizzata sono il palcoscenico per la rivoluzione dell'identità umana e della unicità di sé stessi. In particolare il manga affronta direttamente queste problematiche: Kusanagi ed i suoi colleghi devono affrontare minacce esterne così come soffrire conflitti interni dovuti alle loro proprie nature.

"Doc" McCoy è rinchiuso in prigione perché i suoi complici lo hanno incastrato dopo aver scambiato un prigioniero per un bel po' di soldi. Doc sa che Jack Benyon, un ricco uomo d'affari, sta per combinare qualcosa di grosso, una rapina in grande stile. Così, Doc dice a sua moglie Carol di parlare con Benyon e dirgli che lui è sul mercato, se solo Benyon riuscirà a tirarlo fuori di prigione.
Quando McCoy esce di prigione, il suo compito è quello di svaligiare una banca, fianco a fianco con chi lo ha consegnato alla giustizia. La rapina va male, uno dei due complici di Doc uccide una guardia giurata e lui stesso muore, ucciso per mano di Rudy Butler, l'altro complice.

    Barry Allen è uno scienziato forense un po' impacciato del Dipartimento di polizia di Central City. All'età di 11 anni assiste all'omicidio della madre, un omicidio al limite dell'impossibile: un lampo giallo e uno rosso portano via la vita della donna. Barry cresce alla ricerca disperata di questo “impossibile” assassino della madre, cercando di scagionare il padre, finito in carcere per l'omicidio stesso: nessuno crede in lui, né nell'”impossibile”.
    Ma la notte in cui a Central City esplode l'acceleratore di particelle della STAR Labs, un lampo trasforma Barry nell'uomo più veloce sulla faccia della Terra; inizia così la sua avventura nei panni di The Flash.
    Al suo fianco tre scienziati, pronti a sostenerlo nella sua missione di vigilante dell'umanità contro il crimine, e la sua famiglia adottiva, composta dal detective Joe West e dalla figlia Iris, miglior amica di Barry e forse anche di più.

    Clary Fray è una ragazza perfettamente normale: studentessa alla Brooklyn Academy of Art, vive con la madre Jocelyn nel loro umile appartamento di New York e passa le sue giornate tra l'arte e il migliore amico Simon Lewis. Il giorno del suo diciottesimo compleanno, però, Clary passa la serata al Pandemonium Club, dove assiste a un omicidio che nessun altro - eccetto lei - riesce a vedere. Quando torna a casa, viene attaccata da un demone, ma il ragazzo che aveva visto poco prima al Club, Jace Wayland, la salva. Jace è uno Shadowhunter, metà umano e metà angelo che protegge i Mondani (persone appartenenti al mondo degli umani) dai demoni, e, quando si scopre che anche Clary è una di loro, Jace, insieme ai compagni cacciatori Isabelle e Alec, la aiuta a scoprire se stessa. Clary deve comprendere il prima possibile il potenziale che c'è in lei per poter sconfiggere Valentine Morgenstern, l'uomo più ricercato nel mondo degli Shadowhunter e dei Nascosti, che fino a poco tempo prima si credeva morto ma che ora vuole ottenere la Coppa Mortale, uno strumento che gli permetterà di creare nuovi Shadowhunters che lo aiuteranno a sterminare i Nascosti.
